Our Windstar ship will be in Ajaccio for the day, and it's offering these two excursions. Does anyone have any advice of which to do? Or should we just wander around on our own or do something else? Thanks!

They sound very different. The word "calanques" would normally suggest a boat trip, the gorge (which we did) is a coach tour into the mountains. Very different experiences.
Why not read up on both then decide yourselves which you think you would enjoy most.
The official tourist info site has loads of info, and reading one of the online brochures you will see the Prunelli Gorge route marked on one of the pages.
