Definitely do the Freedom Trail in Boston. Also, try the Acadia National Forest in Bar Harbor and Peggy's Cove/Titantic Memorial in Halifax.

We leave on Thursday from Baltimore. Here is what I have booked. I will provide a review afterwards if your are interested. I selected the private companies listed after research on a variety of sites:
Portland Maine - Private Company - Portland Discovery Land & Sea Tours - Lighthouse Lovers Cruise and Portland Trolley Tour
Bar Harbor Maine - Private Company - Acadia Tours - 2 1/2 tour of Acadia National Park
St. John - RCCL Tour - Bay of Fundy Coastal Photography Tour
Halifax - RCCL Tour - Peggys Cove and Titanic
Boston - Private Tour - Old Town Trolley Boston - bought in advance via the web - this gives us hop on/hop off privileges the RCCL tour did not

Do you usually do this tour through the cruise line or can you book through a private company? Last August we were in Halifax and did a harbour tour on a tall ship and then we walked up to the citadel. I am looking to do something different this October. I have heard that Peggy's cove is worth seeing.

We were on a similar cruise in 2009 on Explorer of the Seas.R/T Port Liberty. One of my favorite cruises although mainly due to our CC group.
Portland we did Whale Watching
St John Peggy's Cove and Hop On Hop Off Bus
Halifax St Martin Tour
Boston Hop on Hop Off Bus
Bar Harbor Walking Tour early am(allowed us to get first Tender) Then Oli's Trolley bought tickets that am in town right when you get on land turn to your left and their shop is right there.Nice little town that is easily walkable.

We are taking a tour in Oct. of Peggy's Cove with Jonathan @ yourcab.ca. He has received a number of good recommendations on CC.

This is what we have done in the past or are doing this next trip. None of these trips require a lot of walking unless you want to.
Portland - http://www.portlanddiscovery.com/ Very easy to reserve with a phone call. No deposit required.
Bar Harbor - Oli's Trolley 2 1/2hr tour. They do make stops for getting out to get a better look, but how much you walk depends on you.

If you want a private tour, this is good but get others to go with you to share the cost.

Saint John - The local 2 hr. tour is mostly riding and is good for the price.
Any of the greeters at the pier can tell you where the General Store is for picking up the tour. It looks like they have made it into a HOHO now. But getting off is up to you. It is narrated with very good guides.

For a private tour, look at Freedom Tours. Very good people to work with and our tour was great. They want 4 adults min. on any tour, their vans hold 6. Where you stop is up to you.

Halifax - Private tours with this company are always good. Where you get out to walk is up to you. Get others from your roll call to join you to share the cost. Les was our driver and guide. http://www.halifaxtaxitours.com/
Boston - Old Town Trolley gives a great overview of the area. Goes by all the historic sites if you want to get out for a closer look, or you can just ride and listen to the narratives. Also, there is a Trolley stop very near to the ship where you can be picked up and not have to pay extra to get into town to start the tour. I am going on a cruise at the end of Sept to Boston, Portland, Halifax and St. John is their any where in any of these ports where I might be able to take a tour to see some of the fall colors?
