We are booked on Balmoral to depart Southampton on 30th sept, the day of the planned industrial action. Does anybody know if this departure will be affected by the strike (eg customs having the day off or the security services)

Security at Southampton is handled privately so this should not be a problem.
Theoretically, UK Border Control for the incoming passengers could be hit although I would expect that Management would put in place measures to handle passengers with possibly a few delays.
I don't see how it is likely to affect you unless these delays become extremely long.
