At the beach club, do you check in for the hotel and the cruise at the front desk? I know there is a cruise desk - is this just for questions or do you have to check in separately for the cruise there?

You check in for both at the same time. Once you check-in at the Hotel, you don't need to check in at the port.
The Cruise desk is for assistance with cruise-related problems or requests. They're there to manage the cruise guests in the hotel with luggage transfers, loading onto the motor coaches and in case the regular hotel CMs get hung-up with something cruise-related.
