We are on the Pride of America in Sept and there are 2 overnight ports. Are there any restrictions as to when you can get on and off the ship? If we choose to see the sunrise at Haleakala and want to leave the ship at 230AM or come back on at 4AM is there an issue with this? Or is there always crew on the lower deck ready to scan your card so you can come and go as you please?

Nope, no restrictions at all. You can come and go as you please.
