Bus to Port Authority Bus terminal is the best way into the city. However, the bus service from Clifton/Rutherford is hourly on a Sat. I would consider driving the the La Quinta in Secaucus to catch the bus. Parking is free in Harmon Meadows. If you take the bus you will need to take the subway to the WTC from there. Is it feasible to take the ferry or is it too expensive? The ferry brings you right to WTC area.

The ferry only runs from Paulus Hook in Jersey City or Liberty State Park in Jersey City on the weekend. You have to pay to park ($7 at LSP), pay some turnpike toll, and pay $6-7 ferry fare. The OP wants to do both Times Square and lower Manhattan, so subway rides are going to be required anyway on a weekend.
