Lisbon

I think helicopters leave from the area near to the Belem Tower out on the waterfront.

 

The Red hop-on-hop-off route and many tours have a stop there.

 

While the Alcantara cruise terminal is closest, you will have access to Belem easily from the other three ports as well.

 

Using a taxi is an option and as long as they put the meter on directly are not that problematic. There are local trains and buses, but Belem Castle is in the middle of two stations and still a bit of a walk.

That's great thanks, we have a long time in Lisbon so getting the Tour Bus would be a good idea, is the hop on hop off bus stop near the port?

No.15 tram goes to Belem as well, if you are coming from Lisbon city centre. Helicopter trip sounds great, wish I'd thought of it.
