er, where is the ship docking? If Livorno, it will be nearly a 2 hour drive each way to the villages. I'd choose Lucca for a more relaxing day (actually, I'd take the train to Lucca rather than the ship's tour).

If Santa Margherita Ligure or Portofino, then Cingue Terre would be my choice (given the two options given).
