It's a short distance from the navy pier to mallory square. We did the Old Town Trolley as well. Although this was 5 years ago, I'm pretty they take you straight to the mallory square area for the start of the trolley tour. If not, I definitely remember having to be there for the trip back to the navy base. It may be 10-15 minutes.

 

Keep in mind that you'll need to have documentation to get back to the base as you need to clear customs.

FWIW I think the west Martello fort (tower) is much nicer than the east ---> http://www.keywestgardenclub.com/

I don't think it's really accurate to say one is "nicer", you may prefer it, but they are totally different places. The East Tower has a quirky, interesting museum including the haunted Robert The Doll (Google it for the story). The West Martello Tower is home to the Key West Garden Club, a lovely garden on the ocean.

 

It depends what you want to see.
