Depends how much time and money you have ;)

 

Quickest is probably land taxi

Cheapest is ATVO express coach - 3 Euro pp - Airport to Piazzale Roma and from there the free port shuttle bus, if you can find it in piazzale Roma, or the People Mover - 1 stop - 1 Euro pp

Most expensive - water taxi - not sure how much

I believe you can also reserve a shared water taxi depending on number in your group.......don't know much about this but have a search of the Ports-Europe-Italy board - lots of threads there about this topic.
