Italian customs on debarking the ship in Civitivecchia is usually non existent. Zero. Nada. Zip. Customs is the red/green system, which, if you have nothing to declare, takes zero time. In the case presented by the OP, there won't be any Immigration or Customs at Rome, getting off the ship.
