The most beautiful Calanques are in Cassis.
I recommend you to take a tour to Cassis and join one of the many boat trips offered there. If you prefer a private service rather than the cruise tours: provenceprivatetour.com.
I personnaly did their Calanques National Tour and it is a must. I didn't want to board the classic boat tours because they don't stop for a swim. Our guide knew a walking access to the Calanques. After a 20 minute walk (hike) we were swimming in the laguna. On the way back to the ship we could have a panoramic tour of Marseilles.

I prefer Arles than Aix en Provence. More authentic, more peaceful, more heritage and Van Gogh !
If you can combine Arles with Les Baux de Provence or Saint Remy its a must.

In Marseille you have many options.
For half day Aix en Provence, Arles, Avignon, Cassis.
If you want also to spend time in Marseille remember that the cruise ships are docked far away from the city. 30 min shuttle bus to reach to center.

1) Share a taxi to the old Port (25 euros)
2) Take the little train to go the the basilica on the highest hill (5 euros)
3) You can also use the public bycicles from the old port
4) Enjoy the Panier historical neighborhood, the Corniche Kennedy, Vallon des Auffes, Borely Parc (take the city bus you can pay your ticket to the driver)
Marseille is a beautiful city but you may also be interested in Avignon or Arles (city of Van Gogh) or Mary Magdalene
