Port Said and Patmos - Worthwhile tours or what can be done on one's own

A group of us are cruising to Patmos, Santorini, Split, Port Said, Alexandria, Kusadasi, Ashdod and Haifa in September. We have lined up tours through the ship in Alexandria and the two ports in Israel since that seemed the safest alternative in those ports. We also decided to do the ship's tour at Ephesus (but are open to suggestions). What are some of the best tours there (private or through the ship)? We need some ideas especially for Port Said since there are no tours offered through the ship from that port since the tour operators that Princess is using will only offer overnight tours starting in Alexandria & ending in Port Said for a really astronomical price ($800 each over the one day tour). Very annoying since there were sights in Alexandria we'd have liked to see but seeing the pyramids & Egyptian Museum are the priority. Also, is Patmos easy to see on one's own or is it best to do the ship's tour?
