There is a SMALL pharmacy in the shopping area outside the port area, where you catch taxis and where the Tequilla Musuem is. They carried the basic stuff, not everything. Smaller one in Mahahual. This may have changed. But your best bet is to stop in and ask. If you want to buy ambein or other prescription drungs in Mexico, Cozumel is probably your best bet.
