There are 3 terminals (technically - there's really only one with three "fingers") which can all be accessed post-security. Unless ATA has an interline luggage agreement with Cape Air (I don't know if they do - you can call ATA and ask them), your luggage will have to be claimed and then rechecked with Cape Air. The airport CAN be busy, especially on weekends when the cruiseships dump thousands of passengers, but if you're lucky, you'll be going through when things are less "hectic" and so much the better if you don't need to claim your luggage. If your connection was sold by a travel agent or airline (i.e. you didn't buy one fare from ATA and the other from Cape Air), it's supposed to be a "legal" connection i.e. barring unforseen delays on the inbound flight, you should have no problems making the connection.
