HELP Hotel or Transportation Info

Need info on what area to stay in for a cruise leaving from Red Hook, Brooklyn Cruise port. Should I fly into La Guardia? Currently Newark but I cannot find any reasonable transportion from there. Is there any shuttle service to the cruise port if I stay in NewYork vs New Jersery, this is making me crazy but it looks like there is not inexpensive way to do this. Any suggestions greatly appreciated!
