I would suggest going with the ship's excursion if you are travelling to the mainland to see the ruins - with the changing ferry schedules and not knowing if you will arrive to Cozumel on time or have to tender it's just less stressful.

The scheduled group tours have a Tulum Express tour departing from Cozumel at 8am and returning by 2pm - if you have a couple of hours on both ends then you would probably be safe booking that - if not, I would just go with the ship.

I would definately recommend only going with the ship's excursion also. It involved quite a travel distance onto the mainland and taking a ferry to the mainland. Too many things can go wrong and you can miss the ship's sailing.
