When you chose and pay for custom air...do you have total freedom in selecting your own flights or do they decide which airline flights you can take?

The whole point of custom air/air deviation is picking your own flights. You may have to pay extra for those flights as well as a deviation fee.

 

Example: Regular cruise air-any airline, any connections, any time-the cruise line picks the flights-$500.00

 

You want to take American Airlines flight XXX that leaves 2 days early at 10:00AM. This flight is NOT on the cruise lines' contracted air space list. The price to the cruise line is $650.00.

 

You will pay $500.00 + $150.00 extra to book those particular flights + any deviation fee that the cruise line has (some people get it for free and some TA's eat the fee).

 

From your post, it appears that you still have not gotten your custom air straightened out.

 

From your other posts, it appears to me that you gave your TA certain flights you wanted to take. The TA is waiting to see if those flights are on the "contracted" air space list. Not good. If the TA continues to wait, there may be NO space available at all on your chosen flights. Please look into booking your own flights if you have not made final payment. Unless I am misunderstanding, you are getting the run around.
