Disembarking San Diego

Since the port at San Diego (from what I have read) seems not to operate as efficiently as the port in Fort Lauderdale, what should be my cut off time for an early flight home after disembarking? I am not interested in carrying my own luggage off the ship nor do I want to be running through the airport.

Even though the airport is less than 3 miles from the ship, I recommend not booking a flight before noon. As you say, customs can really slow things down in San Diego, and the limited number of TSA stations at the airport can also hold you up a significant amount of time.

Ships clear customs onboard in San Diego. No one off until all are cleared. One time debarkation didn't start until 9:30 because That One Person didn't present themselves to the CBP.
