Agree with the suggestions for the Seaport area, or Back Bay. I used to work in the financial district near South Station, and took Uber from the office ot the cruise terminal for about $15. Other hotels nearby include: InterContinental Marriot Long Wharf

We are taking Amtrak from Boston to NYC Penn Station the day before. Primarily due to my fear of Amtrak delays (I've taken many many trips between Boston and NYC). We will be staying in NYC the night before, then taking PATH across the river then Uber to the cruise terminal. Not perfect, but works.
