There is a restaurant in Old San Juan called 'Barrachina's' that will store your luggage while you walk around and shop. I don't think they actually have a price per bag, but they ask for a tip. We didn't do this but while having a terrific 'pina colada' we saw others doing this.

Another option - and this is what we did last year.

 

After you disembark there are several vans waiting just outside the pier. We took one which kept our luggage - took us for a tour including: the capital building, a fort, a tour of Old San Juan, an hour stop for shopping, a tour of New San Juan, and hour stop for lunch, and to the airport. This was $20 pp. We arrived back at the airport about 2:30 p.m. so we still had some waiting time, but not that much.

 

Also check the disembarkation tours available through your particular cruiseline. I know that Princess has quite a few such as The Bacardi Rum factory, the Yunque rainforest, city tours, etc.
