Yes you can pick them when you check-in online. You might be able to find seats together or you might not. If you can't, I suggest grabbing what you can and then asking the gate agent. If he or she can't do anything usually the flight attendants will try and re-shuffle people.

My wife works for Airtran and just go online and pick your seats and you should have no problem. She also said only about 1/3 of the aircraft seats are taken 2 hours before flight time. Most people get there seats when they show up for the flight. On the return flight have a friend, son, daughter pick them out on line. You should have no problem. You could also do it on the ship, but that will cost a couple of bucks.
