Do you know the way to San Jose?

I will be on the LA to Santos, Brazil cruise aboard the Mariner of the Seas this coming January. We will be stopping at Puntarenas, Costa Rica. What type of transportation are there from Puntarenas to San Jose? How safe are some of them? How reliable?

We took a ship's excursion to San Jose. We were on a large comfortable bus, but it's a long drive. I don't recommend doing it on your own. We enjoyed our visit to San Jose, but were told it's dangerous for tourists and locals alike.
