Depending on how much time you devote to shopping or eating you might find that you have time do do both. Another option is to do the upper town via funicular and walk through some of the old town to get to the funicular (and then back to the ship). However, if you have plans for another activity (such as a trip to the Falls) and only have a couple of hours or so for part of Quebec, I would choose Lower Quebec. I enjoyed the quaint streets (e.g. Rue de Petit Champlain) and the city squares (e.g. Place Royale). You could even include a ride up the funicular to take a walk along the Dufferin Terrace.
