Arrival time and total time at port determine the tour options available for a stop in San Juan. For example, El Yunque rain forest is about an hour away from port and closes its gates at 6 or 7pm. So if you get into port at 4pm, a tour to the rain forest is not really feasible. Now, if your ship come in early in the morning, the length of the stop also comes into play. Some stops are as short as 5 hours, which don't really leave to much space for long tours or anything outside Old San Juan except maybe a beach day.

 

But as another poster said, you can do San Juan on your own easily.

It seems to have returned almost to normal as far as tours go except the rain forest. If you never have been to the old city do that walking or tour, whatever suits your needs. Or as i say go to the beach, Rain or shine beautiful nature, i love watching storms at the beach so i am always happy there.
