Stockholm: Vasa museum is a must.

Other suggestions:
Nordiska museet - a museum about Swedish cultural history (from 1600 to present day).
Vikingaliv viking museum
Vrak - museum of wrecks

All these three are very close to each other and also very close to Vasa museum.

Historical museum is also very nice, but is slightly further away

Here some suggestions for Copenhagen.

Most sights are within walking distance.

Some good museums are Glyptoteket, The national museum and Statens Museum For Kunst (Art Museum).

A canal boat tour in Copenhagen is a must. Two locations for Stromma - Nyhavn or ‘Gammel Strand’ - also Netto Bådene (Netto Boats) from ‘Holmens Kirke’.

Walking is easy. The Shopping Mile ‘Strøget’ with the Departement stores and Royal Copenhagen Shop. You can also visit Rundetårn (The Round Tower),  Nyhavn (New Habor) and Rosenberg Castle (Royal museum). Walk along the  harbor through Kastellet to the a Little Mermaid.

You might also consider a visit to Tivoli Garden

If you are in Copenhagen in the summer of 2022 and interested in the Danish Royal Families, there is a special exhibition that may be of interest to you. ‘A Queen’s Jewellery Box’ Until October 23, 2022 at Amalienborg Castle Museum (Royal Palace) celibrating  the 50th anniversary of Her Majesty the Queen’s ascension to the throne.

Watch also the guard change at the Royal Palace every day at noon.

The Last suggestion is a visit to the Freetown of Christiana - take metro from Kongens Nytorv to Christianshavn

this is fantastic thank you so much!

the canal boat tour sounds amazing! and my dad and sister will love the garden in June 🙂 it is my sisters 50th birthday present so I think it would be fitting to go to the Amalienborn castle museum

For Helsinki I can think one place ticks several of your preferences: Suomenlinna sea fortress has lots of history (it's an UNESCO world heritage site!), museums (Suomenlinna museum, war museum, toy museum, customs museum, Ehrensvärd museum and museum submarine Vesikko) and a small brewery! There is regular ferry connection from the Market Square to Suomenlinna (takes 15 minutes/direction). Depending on the time of day and weekday (weekends have more frequent traffic) there is 2-4 ferry departures in a hour, so keep that in mind when planning your schedule. Also worth a mention, that within the islands there is no public transportation, so you have to walk where ever you want to go within Suomenlinna. The brewery happens to be next to the ferry pier, so that you can visit easily even if you don't want to venture further away parts of the islands.

Also on the mainland Helsinki there is quite a few more museums. For history buffs, perhaps Finnish National Museum and Seurasaari open air museum with its collection of old houses from different areas of Finland could be interesting options. Note that Seurasaari is little off from the city centre, albeit easily reachable by a bus.

Just checked and you will be berthing in Nynäshamn (very unfortunate for you) so doubt you will have time to do all 4, especially since both Vasa museum and Nordiska museet are very large and not something you should rush through. The other two are smaller though but still.

Warnemünde:

Berlin is a train ride, the trains are reliable, but I don´t know if you want to sit 5 hours in a train (2:30 h each way) to go to Berlin. Train tickets costs ca. 50 € per Person, depending on the train you use (fast train, regional train, booking situation).

WOW.  Biiig question. There have been   multiple threads on all of the ports you listed, some very recent, some older due to the lack of travel in the last couple of years,  and most will have the info and ideas you are asking for. By reading them, you should get answers to your many questions.  Tthe easiest way to get maximum info is to use the SEARCH facility.

The search facility is very easy to use. Go to  the relevant forum , (most of your ports are on this N Europe and Baltic forum, Amsterdam is a different one) but not to your own thread.   Log in, and just below your user name, you will see the empty search box.  Input the word Stockholm, or Helsinki or whatever, but for maximum/best results, be careful with your spelling- as an example  it is WARNEMUNDE and not WAMEMUNDE)   If nothing comes up for Gotland, try Visby as thatis the port you named., tick "on this forum" from the drop down underneath the box, then hit the little magnifying glass.  All previous threads containing that word will appear in the results and you can read them at leisure.  Obviously you only enter one of your ports at a time.

Works the same way for ports in other countries too. Simply go to the correct forum for the country your port is in, then do as above.

There is also lots of online info for all your ports. Try the usual cruise port info websites for docking info, distances  etc (whatsinport, cruisemapper, cruise crocodile and others) ,,Tripadvisor and local tourist info  websites and anything else which comes up when you internet search something along the lines of"?????"  Tourist Info". or even onlythe name "?????"

Another couple of tips which work for us, although others will use different methods.  Only research one port at a time before moving on to another, otherwise you risk getting confused, and we find it helpful to have a Word document for each port as there can be too much info to remember it all. (bus, metro or tram routes and numbers, opening hours, adresses of sights, restaurants, bars etc). Not as much work as you think, as copy/paste works well.  We then tidy them up before printing off and taking with us.

Lovely itinerary, hope you enjoy.

Why is this? Are Stromma boats better?

Don’t know the reason - might be because of combined HOHO bus tickets.

- personally I’m always using The Netto Boats - exact same itinerary and as good guides. Do not see any reason for paying Stromma much more.

This video is from a Netto Boat tour

We loved our time in Copenhagen and had three days to visit before boarding our ship. We stayed at 71 Nyhavn Hotel and the location was great.  Hope to revisit sometime in the future.
