Have you booked flights? Sightseeing requirements? La Guardia airport currently has serious traffic issues due to construction. A new MTA ferry service is starting in June between Wall St Pier 11 and Brooklyn including a stop at Red Hook by the cruise port for $2.75. Prefer reasonable but NY is NY. You will be there on a Sat night. Look at the downtown Manhattan/Wall St hotels. Club Quarters is out there at $229 plus tax cancellable. Brooklyn hotels in less desirable areas are running much more. Even if you don't want to sightsee, you would have options to wander downtown.
