You you can negotiate a taxi ride over to Atlantis and pay the admission yourself.

 

All of the ship tours include a shuttle back to the ship. You just go out to the bus stop when you are ready and the shuttles bring you back to the port.

Look into Comfort Inn Paradise Island where you can book a room that includes passes to Atlantis.   Many people take a taxi over, check in, get the passes, and check out immediately......  you can also use Choice Privileges if you have the points.

Good tip, though they're sold out already for my date.

 

Through the cruise line for the water park looks like $600 for a family of four.

$600 for a family of four is less than it used to be (I've seen it for $200 PP)...but still very expensive.  The Comfort Inn will be about half that.  Keep checking for cancellations.  Something may become available.  This is truly the least expensive option I've found.  Keep in mind that although the passes are included in the price of the room, you have to go to Atlantis Coral Tower excursion desk to get your wrist bands...which is a little trek from the Comfort Inn.  I hope you find tickets.  If we do noting else, we go to Atlantis so the Kids (now grown ups) can spend the day in the water park.

We did it on our own when we were in Cozumel on November.  We booked directly through the Atlantis website when they were having a sale, and paid $85 per person, for 3 of us.  The cab to/from Atlantis was $20 round trip, so we paid total $275.  Compare that to the $129/person,  $387 total if we would have booked through the website.  

 

For us, booking on our own was well worth the savings.
